If consequences are wiped away at the end of every 'day' (round), how do they ever come into play?

If consequences are wiped away at the end of every 'day' (round), how do they ever come into play? When do the consequences happen? Also...do I have to start with the top most action and move down...or can I jump the line wherever I want? In a two-player game, it seems that there won't ever be any consequences since they are wiped away at the end of each day. Player one goes - generates consequences (that trigger on next 'turn'), and then passes. Player two goes - generates consequences (that trigger on next 'turn'), and then passes. End of 'day'. All consequences removed. What am I missing?

You're misunderstanding the meaning of passing.

Each turn, you either trigger consequences and take an action, or you pass. Your turn ending is not equivalent to passing.

Here's a quick round example:

Player 1 turn 1: Investigate
Player 2 turn 1: Crowd Control
Player 1 turn 2: (no consequences since there are none with Investigate), Investigates again.
Player 2 turn 2: Triggers the "flip" consequence due to Crowd Control, then takes turns and uses an Air Strike action.
Player 1 turn 3: (no consequences since she has only done Investigate), Uses the Crowd Control action.
Player 2 turn 3: Triggers the "add a card" consequence and the "flip" consequence due 2 the previous actions he has taken. Then takes his turn, using Investigate.
Player 1 turn 4: Triggers the "flip" consequence from the crowd control action, then uses an Evacuate action.
Player 2 turn 4: Passes, because he decides he doesn't want to trigger any more consequences and do more damage.
Player 1 turn 5: Triggers the "flip" consequence from before and the consequence for her evacuation action, then uses a Quarantine action.
Player 2: turn skipped since he's passed
Player 1: passes, to avoid more consequences.

Since both players have passed, the day (round) now ends. This triggers the End of Day sequence which reshuffles the population, raises infection rate, etc.
